Got ths on the Humble bundle and I'm having the same issue as the OP. If not, try deleting all 3 and repeating the process for all parts of the Configure tool. Go to your file explorer, go to C:, Program Files, Steam, steamapps, common, Sonic Generations and in there should be 3 files graphicsconfic. I did exactly the same thing, I have no idea what to do.
